Clearing the Time Synchronisation option and then running net time /set on the two Exchange servers brought their clocks back into sync with their domain controllers. This solved my problems. Doesn't sound like a Windows update sounds like SP1/2 has been applied to your machine or the server (not normally in windows updates). I wish I could just disable the help links, but that probably wouldn't fix it.
